You may want to read the tutorial about roofs (PDF). It shows a solution. Of course you can also insert a window in the roof parts before you export and import them. Then the window lies flush in the roof.

The ceiling isn't visible from top by design (otherwise you wouldn't be able to see your layout from top). Inclined windows are not really supported: since version 3.4, you can choose the angle you want when you import a 3D model, but then holes in the ceiling won't be computed automatically.
Please, read also this document for nice workarounds found by hansmex.

Attached you will find two files: - your house with roof and windows - the roof with windows, before using export/import (see tutorial).
To make such a roof, and make sure it fits nicely on the house, it's wise to give your walls exact X,Y coordinates. Mouse-drawn coordinates are not very precise, and therefor it will be difficult to make a roof that fits well.
Study the files, and let me know if this is what you wanted.
