Using SH3D for several years, I have never noticed this problem. My guess is that this is caused by doors with "incorrectly" defined ground plates.

In an empty instance of SH3D insert a door frame.
Use 3D view --> Export to OBJ format two times:
1 - Use Export all
2 - Use Export selection
Now import both frames as furniture and insert them in a wall and create two rooms.

You will see that the frame created using Export all has a ground plate attached to it, which causes a gap between the two rooms. As a workaround, you can use Modify furniture --> Modify --> Materials to change the colour of the ground plate.

Now, back to the door problem. If a door has a ground plate that is equally wide as the door frame, than the rooms will stop at the ground plate, leaving a gap. If the door has no ground plate, or one that has different widths for frame and door, the rooms will correctly adapt to fit the model.

If you have an incorrecty defined door model, you could try to adapt or remove the ground plate using Sketchup, Blender, or a similar program.
